Angry Will Media Player Screw things up?

Will media player screw avi files up so that they can't be opened for conversion by TMPGenc?? I noticed that when I DLed a new movie and tried to convert it with TMPGenc it worked, but I cancelled and opened it with media player to check quality before I convert it. After checking quality, I opened it with TMEGenc again to convert it and it tells me that it can't open the file because it is unsupported file format. Any ideas guys?
